I actually installed Aaron Faby's package (I like being able to start/stop MySQL from System Preferences) and then followed Mark's directions on getting InnoDB up and running. Unless its an issue with Aaron's installer.....

Not sure how you installed/compiled mysql, but you might want to check out this page that goes with Marc Liyanage's mysql binary package:
