You will probably get better information if you list the specific modifications you've made.
No problems here, but my system is quite vanilla. Militantly so.

Updated to 10.2.2 earlier today, and haven't notice any problems yet. I have the following haxies and mods:
-WindowShadeX (for windowshading, and shadow tweaking) -Tinkertool (for the scrollbars) -Dock mod to add a hide menu -Shell tweaks (remembering all the commands I've ever typed into the terminal)
All settings were preseved just fine for me.

Throwing caution to the wind, I installed it. Apart from some strangeness relating to Japanese handling in Word (surprise, surprise), I've had no ill effects. I've got some haxies, some CMMs, typeit4me, etc.

I installed the update last night and have had no problems. I'm running a bunch of the unsanity apps (windowshade, fruitmenu, application enhancer, dock detox, cleardock), launchbar, and tinkertool.
